It comes after another morning of misery on the tracks, caused by concrete falling from a new bridge at Liverpool Street station on Wednesday night.
National Express East Anglia said that services had resumed in and out of Liverpool Street just after 9.30am.
A company spokeswoman added: “There will be some delays and cancellations but we are hoping to be able to have a full service running in time for the evening rush hour.”
She said the train that hit the debris on Wednesday night was the 7.15pm Liverpool Street to Southend service.
She went on: “No-one was hurt and passengers were escorted off the train and taken back to Liverpool Street.”
