Bury were awarded a penalty after 24 minutes when Liam Barrett was tripped in the box, but keeper Ed Wootten saved his spot kick.
Bury had more of the play but were unable to make it count until just past the hour mark. After making three substitutions, they scored two goals within a three minute period. On 62 minutes Liam Barrett was on the end of a fine move from out of the Bury defence, and two minutes later another slick passing movement saw Lee Smith give Wootten no chance.
After Barrett had headed against the Wivenhoe upright, Lee Underwood got clear from what appeared to be an offside position to level the scores again.
The game was settled with seven minutes remaining when, after substitute O'Neill had been brought down just outside the box, former Ipswich Town midfielder Kevin Horlock stepped up to curl his free kick over the wall, past a static Wootten, to give Bury the victory.
