Argyle equalised on 27 minutes when Tony Capaldi took advantage of some sloppy defending to stab the ball in from eight yards.
There were farewells for Jim Magilton and Plymouth's Mickey Evans who scored the winner in the 59th minute.
Popular Evans was mobbed by all his teammates and was given a standing ovation from the Home Park crowd.
