The Suffolk side, playing in the first round for just the second time in club history, came back from an early one-goal deficit to take a 2-1 lead, but ultimately succumbed 4-2.
Ex-Ipswich Town star Gavin Johnson scored Bury's first, while Lee Reed netted their other goal.
Alfreton's goal scorers were Martin McIntosh, Leo Fortune-West, Josh Law and Paul Clayton.
