Freddie Eastwood put Southend in front after just 10 minutes and the visitors doubled their advantage when Kevin Maher added a second in the 21st minute.
Colchester fell three behind when Che Wilson struck in the 32nd minute.
The result represents a huge blow to Colchester's hopes of automatic promotion and at the same time consolidates Southend's position as leaders of League One.
