Andrew Claydon gave the Seasiders the lead and substitute Tom Childs made sure of the points late on as Felixstowe moved above King's Lynn Reserves into 14th place.
The defeat was Whitton's third on the trot in manager Gary Thompson's last game in charge before moving to Tiptree United to be assistant manager to Colin Wallington.
Division One leaders Newmarket Town tasted defeat for only the second time this season, losing 2-1 at home to Godmanchester Rovers while Great Yarmouth won 5-2 at Gorleston in front of a crowd of 440.
